Yes. You can bypass the user interface entirely using command-line parameters:

mouseclicks.exe [left,right,both] [seconds between disable]

Example: mouseclicks.exe left 30 disables the left mouse button every 30 seconds. This is ideal for launching the prank silently without a configuration window appearing.
