Does Shortcut Key Explorer modify my system in any way?

No. Shortcut Key Explorer only reads shortcut key assignments. It does not modify any shortcuts on its own. Changes are only made when you explicitly double-click an entry and edit the shortcut properties through the standard Windows dialog.
